If you follow the codes you have to follow the rules that call for lawful changes in the codes. Like a presendtial order or decree stating that a flag should fly at half-staff (not half-mast as you state, though they can be interchanged, half-staff is the term used in the code). When I performed color-guard duty in the US Army, we had to follow the presidential order regardless of the code. Just saying. Presidential Orders supercede any Codes.
